I get two pressure readings while checking my low-side pressure, which one should I use.

When checking low-side pressures you will get two different pressure readings, one while the compressor is cycling on and one while the compressor is cycled off. You always want to use the pressure reading when the compressor is cycled on and the system is operating at its highest settings. When the comprssor cycles off the pressures between the high and low -sides of the system equalize giving you a higher low side reading and a lower high side reading (if using a manifold gauge).
